For epubs, iBooks itself will do that. Have you tried that?

Me personally, I use GoodNotes. But I use PDF. But you won't be able to do epubs on it and it is a paid app.

But I used to use iBooks for epub format and thought it was pretty good for preparing the literature for the meetings. You can highlight, underline, add notes...

I use PDF notes...I love it, it does cost a tiny bit, but i think its worth it

For epub I use the inbuilt ability of iBooks on my iPad.  Highlighting is a doddle, just put finger on and drag.  Then tap the highlighted portion to change colour/underline/add notes etc.

Pdf need a different app to do it, but I never use pdf to underline or highlight.  Others have suggested / will suggest a suitable app for that.

I'm an Android user myself, but my husband has an iPad. His favorite reader is PDFExpert.

There's also ANNOTATE PDF file I think in App Store. That's what I use for the WT and CBS. Works fine!
